Depth upgrades are automatically unlocked the Perimeter Security Upgrade can be obtained after Finding Marguerite's Base and then Hijacking Alterra Communications. Upgrades to vehicles are unlocked when you first build the base model, like the Seatruck and Prawn Suit. You'll need to switch out your battery when it dies. Remember the Repair Tool is battery powered, even though it doesn't require a battery to craft. Simply aim the tool at whatever needs to be repaired to use it.
